Flash has a problem when it comes to these kind of things. From an old painful experience I had some time ago (I tried to integrate the Suckerfish dropdowns in a site with a flash intro) I can tel you you're in for a rough ride: there are fixes but they don't work on all browsers. This is related to the way SWF files are rendered. Anyhow, looking in my google bookmarks, I found out the old links I used to fix the problem:
http://kb.adobe.com/selfservice/viewContent.do?externalId=tn_15523&sliceId=2
http://forum.openads.org/lofiversion/index.php/t9078.html (this has something usefull on it related to JS and SWF)
and last but not least: always set the WMODE (either to opaque or transparent). Always use the full code for the swf (both object and embed, or you can use the one fitting the browser that is requesting the page with JS, but there are pitfalls) and don't forget to specify the width and height of the swf.
