The statistics (Webalizer) on server 2 are working again since a few days. It took a bit (lot) longer than expected to fix them, but I finally did. 
There was also a small problem with the Apache logs not always showing up lately. This has also been fixed. The logs are updated once every hour and are showing the logs of the current day (not 24 hours). For previous logs, you need to use the "Backed up Apache Logs" feature.
The error logs are still not available, but this is due to the way Apache is handling them - which I'm not able to change.
The bandwidth usage of Apache wasn't tracked either during the last few weeks. I also managed to fix this.
