i went on this site where he can send alert boxes when he wants and it only shows up once to the people who are online.

You need to explain better what you want. I think from your vauge description you want an alert box which can be disabled/diabled by an admin, which upon activation will display once for each user? Well pointing you in the right direction depends is this for a forum, blog or a site in which case is it running phpnuke or any other member system and do you want a database on or flat storage and integrated or not? So many questions ....

I just want it so i can login to it and the sort of like send an alert box to the people on the main site will will only display once.
Does not matter if it uses a database but would be a lot better if it didn't
